Yeah i find this pretty good,

azzakio, upload your .wmv files to youtube and set the source code of the player to the youtube video.

Also, when the video controls fade my mouse dissapears... does this happen to anybody else?

i use divx, its player is very customizable. also it has a desktop dimmer, after about 1 min your desktop will fade away.

To play wmv videos, use windows media players or such.
Flash players only play .flv videos to my knowledge.

You can download free converters over the web (search google), or you can as Omega_X-15 said - use youtube to host and convert them for you; but if you do that, I don't see the point in not using You Tube's player as well *shrug*

To make custom Flash video player for website, you can either use Adobe Flash CS or just use a pre-designed player. You can check this tutorial - Tutorial: Customize Flash video player

Macromedia Flash is expensive, freeware can already do this. Check free Video4Web Converter.
