I'm not very experienced with websites and I uploaded files using an ftp manager. However, I ended up editing my site and went to delete the previous files that were up as I have previously done before. Most of the files deleted except a couple directories were left and I am unable to delete them. What should I do?

The problem is hidden files - there should be a 'show hidden files' option. Check it, find the hidden files, then the directories should delete fine.
