Now I have managed to use my .com domain but i am wondering how to make a subdomain (yoursite.yoursite.com) and host a different website on that?

Which Zymic subdomain is it on?

With vndv: http://www.vndv.com/domain_manager.jsp
With uuuq: http://www.uuuq.com/domain_manager.jsp

Then type a subdomain you want, in the drop down select your primary domain, then click add, providing you've swapped your nameservers to Zymic ones, your subdomain should start working straight away. When you create a subdomain a new directory is created which you place the files you want to appear on that subdomain.

what FTP do i connect to, because when i connect to my dubdomain it displays my original site directory, which effects my current website

Normal FTP, there will be a directory named that of the subdomain.
