I thought .htaccess was enabled. Did you upload the .htaccess file in ASCII mode? If its not enabled I guess the reason behind it is because .htaccess files affect the directory they are placed in and all sub-directories, that is an htaccess file located in your root directory (yoursite.com) would affect yoursite.com/content, yoursite.com/content/contents, etc. Some sites do not allow use of htaccess files mostly because they can slow down a server overloaded with domains if they are all using htaccess files.
